Issue with dismissing the popup window in firefox and ie using java webdriver

When i click 'submit' button located in an iframe's form, there comes a 'confirmation' dialog immediately. Now the problem here is, I am not able to switchTo that popup, instead the click on the submit never returns and it hangs indefinitely.
On the other hand, there is another simple button(not in iframe and it is not a submit type button) and i click on it, the 'confirmation' dialog comes after atleast 5 sec and in this case, i am able to dismiss or accept it.
This issue happens while i run my automation with firefox3.6.12 and internet explorer but not surprisingly with chrome.
Will apperciate any help in this regard!!
